El diseño de la Bandera Oficial de San Ignacio contó con la participación de los alumnos de la Escuela Normal Superior N 5 "Fray Mamerto Esquiú" de San Ignacio, Misiones, Argentina. La misma fue aprobada por ordenanza en 2010.

El color rojo representa la característica tierra colorada misionera, en tanto que el color verde representa la selva, la flora y los yerbales de Misiones. En el medio, el emblema de la Compañía de Jesús, con el sol en oro.
