English: Cell membranes show a wide variety of curvatures from flat to highly curved protrusions and tubules.
The membrane curvature is known to be essential for a number of cellular functions ranging from cell division, secretion and motility to the life cycle of pathogenic viruses. Experimental studies of membrane curvature are notoriously difficult due to its transient nature and rapid changes in space and time. Molecular dynamics simulations provide a unique opportunity to study membrane curvature in details. In order to do this specific computational methods of maintaining constant curvature of the membrane segment should be used [1], as well as specific methods of trajectory analysis [2] should be used. Such simulations provide unique information about structural properties of the curved membranes [1] and alterations of their permeability for ions, water and drugs, commonly used to treat cancer [3]. This picture shows the concave surface of highly curved cylindrical DOPC bicelle with the curvature of -0.2 nm-1. The curvature is maintained constant in the course of all-atom MD simulations by the walls of dummy particles as described in [3]. Lipid molecules are shown as Van der Waals spheres. Carbon atoms are cyan, oxygens are red, hydrogens are white, phosphorus is tan. Each lipid is surrounded by a semi-transparent molecular surface. The bicelle is periodic to infinity in Z direction (perpendicular to the screen) and limited by semi-cylindrical micellar caps in XY plane. The image is composed in Gimp from several renders made by VMD with Tachyon ray tracer and with different parameters of the ambient occlusion lighting.Українська: Клітинні мембрани демонструють широкий спектр кривизни поверхні від пласких ділянок до сильно викривлених виступів та трубчастих структур.
Кривизна мембрани має важливе значення для ряду клітинних функцій, починаючи від поділу клітин, секреції та рухливості і закінчуючи життєвим циклом патогенних вірусів. Експериментальні дослідження викривлених мембран мембран є дуже складними через швидкі зміни кривизни у просторі та часі. Молекулярна динаміка надає унікальну можливість детально вивчити кривизну мембрани за допомогою комп'ютерного моделювання. Для цього треба використовувати спеціальні обчислювальні методи для підтримання постійної кривизни мембранного сегмента [1] та специфічні методи аналізу отриманих траєкторій [2]. Подібні симуляції дають унікальну інформацію щодо структурних характеристик викривлених мембран [1] та щодо змін їх проникності для іонів, води та лікарських препаратів, зокрема тих, що широко використовуються для терапії раку [3]. Це зображення показує увігнуту поверхню сильно викривленої циліндричної біцели з ліпідів DOPC, що має кривизну -0.2 нм-1. Кривизна підтримується сталою під час атомістичної молекулярної динаміки за допомогою стінок з "фіктивних" частинок (див. [3]). Молекули ліпідів показано як Ван дер Ваальсові сфери. Атоми карбону світло-сині, оксигену - червоні, нітрогену - сині, гідрогену - білі, фосфору - темно-жовті. Кожен ліпід оточений напівпрозорою молекулярною поверхнею. Біцела періодична до нескінченності у напрямі Z (перпендикулярно до екрану) та має напівциліндричні міцелярні "шапки" у площині XY.
