Por ocasião da visita de Filipe II a Setúbal, em 1582, acompanhado de especialistas na construção de fortalezas, terá surgido a mais antiga planta conhecida de Setúbal, a partir da qual se verificou a necessidade de construir uma nova fortaleza que complementaria a já existente fortaleza de Sant'Iago do Outão. O projecto foi entregue a Filipe Terzi (engenheiro militar italiano) que projectou uma fortaleza segundo os modelos mais avançados da época. Foi concluída em 1600 sob orientação de Leonardo Torreano (Terzi falecera em 1598). Esta fortaleza revela um novo tipo de estrutura abaluartada que surge como resposta à artilharia pirobalística. A sua planta em estrela irregular de seis pontas, permitia grande diversidade de posições de tiro e maior eficácia de defesa. As muralhas com inclinação ofereciam maior resistência ao impacto de projécteis cada vez mais poderosos. Uma segunda linha de muralhas avançadas cobertas com um largo fosso, reforçava essa resistência criando um duplo obstáculo. Não possuindo qualquer tipo de torre, a fortaleza de S. Filipe incluía no seu interior um importante conjunto de edifícios, do qual se destacam a residência do governador e a igreja, revestida no seu interior com magníficos painéis de azulejo, assinados por Policarpo de Oliveira Bernardes (1736). Nesta magnífica fortaleza está hoje instalada uma pousada integrada na rede das pousadas de Portugal.
