Here's how:
1) If you're using the UploadWizard, you can add categories to each file when you describe it. Just click "more options" for the file and add the categories which make sense:
2) You can also pick the file from your list of uploads, edit the file description page, and manually add the category code at the end of the page.

For example, if you are uploading a diagram showing the orbits of comets, you add the following code:
When picking categories, try to choose a specific category ("Astronomical diagrams") over a generic one ("Illustrations").

If the files are named in their respective folders, as they are online, then the upload will be fairly simple. The images will be categorized accordingly. The reason you're getting popups is because its running from wscript (Windows) instead of cscript (Console script). I've added a snippet in the script to force it to run in cscript, so output should be from the console. Please post your code (when posting code, remember to remove password/other sensitive info). Regarding your user license template at Template:Bennylin, have you considered adding translations in Bahasa Indonesia or other languages? An example would be User:Raboe001/licence, which has translations in multiple languages and a langswitch used to display a different one per one's user settings. If you are interested, you could add an Indonesian translation to RaBoe's template. If you are interested, I can make requests for people to translate your user template.

For a collage, the license of the picture inserted is added to the collage. I.E. if a pic is GNU, and another is CC-BY-SA, then the collage is both GNU and CC-BY-SA. If one image is public domain, but another is licensed, then the license is effect. With the images there:
Aside from the PD one, the pics are CC, so the license should be CC. I think the license with the strictest terms is the one to be applied, and I think it would be CC-BY-SA 3.0 since that has the strictest terms. So overall, in my view, the license for the collage should be CC-BY-SA 3.0 Unported. If you are still unsure, you are welcome to ask the village pump, but I believe that the newer and/or stricter CC license prevails.
Anyway, if you'd like, would it be alright if you added English descriptions to the images with only Indonesian descriptions, and Indonesian to the ones with only English descriptions?

The cover itself is ineligible, as its just text and line art. The binding is decorative and is copyright, but this photo doesnt focus on the binding. If anyone complains, blame me ;-)
Over-categorizing on wp commons can be a problem - your templated Borobudurphotographs make it impossible to separate the sub - categories from the parent category - so Bennylin/Borobudur/ and the sub-category it should be in fewer categories... terlalu banyak mas!!! If possible the template should be reversed - as it is more like an advertisement for bennylin - than it does an adequate separation of categories of aspects of Borobudur. Not sure why and how to fix - but as it is - it runs counter to general management of such images. I am suprised you havent been checked about using a template within the info section - it renders sub-category creation impossible without keeping the parent category tied to your name... Probably (since you didn't provide a sample case) you're talking about 'hidden-category', such as in File:Borobudur Indonesia 2010 Bennylin 01.jpg. It is used personally for maintenance purpose, and I copy the template from other contributor (with some modification), so it's not the first time here in Commons people categorize files under their name -- and the categories remain hidden for a purpose: so it doesn't clutter the categories. For example, the file I've mentioned only categorized as: Oktober 2010 in Indonesia, Borobudur, and Borobudur in 2010 (that's what most people see). Only two hidden categories contain a username: Bennylin and Bennylin (Borobudur Oktober 2010). The first one is for "All images by Bennylin", and the second one by topic and date. well for a start on wp en - there is always concern about 'overcategorisation' - where parent categories are used with child categories - so something like Borobudur and Borobudur statues say - are separate categories - as a consequence it is possible to clean up and reduce the overcategorisation by removing the borobudur category. with a templated situation with your template in action - it is not possible to do so - and we are stuck with bennylin x2 and borobudur x2 - I see no reason as far as the functions of categories in commons as to why it is necessary...the borobudur in October 2010 is a mystery to me - why? - if you see my contribs - I have untemplated categories - and have satu suro x2 but not tied. are simply over-doing it, and no functional use.
I would suggest more appropriate would be one stand alone Borobudur (which then gives other editors the opportunity to replace that with a child category)

I want the graphics lab to make a Bahasa Indonesia version of File:Sprachen Osttimors-en.png and of File:Timor Sprache en.png - They are East Timor language maps. But in order for them to do that, they need to know what Indonesian words to substitute in place of the English. What are the Indonesian translations of the terms in the two files?

It was done on good faith, uncontroversial, non-sensitive, and I never known any policy against adding category to a protected page, whether in Steward handbook, Wikipedia's Global rights policy (which don't exist in Commons), or local policy. Upon inspecting my edits, I would like to disclose that I've been adding description to a full protected page around the same time (which a local crat had thanked me for), and moving images too. There are also passive rights that were granted to stewards which in my knowledge I've been used several times in Commons, such as viewing deleted pages, therefore now I'm not certain which uncontroversial stewards rights are allowed or not allowed in Commons on what basis. Request for Indonesian text for Garuda Indonesia map[edit]
Thanks for the update! If the red plane's registration was PK-GIE and it was a DC-10 then it may have been the same plane. I know that when it crashed in Fukuoka it had blue paint, but the plane may have been repainted (many airplanes get repainted when the liveries change). The crash was back in 1996. For instance File:McDonnell_Douglas_DC-10-30,_Garuda_-_Indonesian_Airways_AN1018724.jpg is supposed to be PK-GIE in 1985. What would be nice is finding a pic of the plane PK-GIE in the early 1990s. As for the casualties, some countries' accident reports publish the full list of casualties but not all do. I do think there needs to be something that is a redeeming identifiable aspect of the landscape or place. That is just the moon.

sure that it should be renamed - but which? https://commons.wikimedia.org/wiki/Category:Pasarean_Cemetery as a category it seems wrong - not sure which of the variant names that are found - which would seem the most appropriate... your feedack (or corrections of the words used as 'alternative names' seem wrong or whatever - it seems important for the wikidata item to have the 'range' - but sure the title of the category could be more specific - trust you are well, safe and not affected by the plague. Judging from the article name (no reference), I'd suggest "Mataram graveyard", or (from the file File:Kota Gede Jogjakarta.jpg description) "Mataram royal graveyard". Your suggestion "Kota Gede cemetery" might be a correct geographically, although I have nobody to confirm this name is being used there. I suspect there's no visible plaque in that place, and, though a royal graveyard in nature, is quite simple, not as grand as Soeharto's cemetery complex. Makam Raja-Raja Mataram - is good for the indonesian language version - I am sure I can remember seeing on a sign somewhere near the location in the 1980s or the 1990s - perhaps both.
